Analysing RNA-Seq data with the DESeq package

چکیده

Abstract A basic task in the analysis of count data from RNA-Seq is the detection of differentially expressed genes. The count data are presented as a table which reports, for each sample, the number of reads that have been assigned to a gene. Analogous analyses also arise for other assay types, such as comparative ChIP-Seq. The package DESeq provides a method to test for differential expression by use of a shrinkage estimtor for the variance. This vignette explains the use of the package. For an exposition of the statistical method employed, please see our paper [1].

Controlling False Discovery Rates in RNA-Sequencing Data

High throughput sequencing technologies are supplanting microarrays as the preferred technology for detecting and quantifying differential gene expression. The raw data produced by the a technique known as RNA-sequencing (RNA-seq), consists of integer counts of reverse transcribed cDNA fragment reads mapped onto each gene or transcript isoform in a reference genome or transcriptome. Many softwa...

Error estimates for the analysis of differential expression from RNA-seq count data

Background. A number of algorithms exist for analysing RNA-sequencing data to infer profiles of differential gene expression. Problems inherent in building algorithms around statistical models of over dispersed count data are formidable and frequently lead to non-uniform p-value distributions for null-hypothesis data and to inaccurate estimates of false discovery rates (FDRs). This can lead to ...

Analyzing RNA-seq data for differential exon usage with the DEXSeq package

RNA-seq is a powerful tool for transcriptome analysis. It enables the discovery of novel transcript splice sites and isoforms, and there is interest in the quantitative comparison of exon usage between different conditions. For the analysis of differential expression between conditions, appropriate modeling of the experimental and biological variability is important, and such capabilities are o...
